Update .Bat file and Bug fix on ManageScript (#355) 
* Update .Bat file and Bug fix on ManageScript

* Update the .Bat file to include runtime folder
* Fix the inconsistent EditorPrefs variable so the GUI change on Script Validation could cause real change.
